A 25-35% performance improvement for mate pair alignments when using long & short fragment length option -i MP 99[-|,]99 99[-|,]99

This release is primarily about better UMI support with changes in Novoalign for extracting UMIs from 5′ of read and changes in Novosort to implement UMI clustering and correction algorithms similar to that in UMI-Tools, including consensus read generation, at blazingly fast speeds.

Release V4.02.01.1 and V4.02.03 of Novoalign have just be added to our website for download. These updates fix an assert failure during soft clipping of alignments. We had a s single report of an assert failure that occurred when a part of chimeric read aligned 1bp over the end of an unplaced contig.
